Good grief, I would have thought Cowboy Bebop would be one of the few things in pop culture that pretty much anyone who's seen it would agree is pretty dang good.
How can you not be blown away by episodes like Ballad of Fallen Angels?

In some way, there has been the notion of "it's been done before" as we see in anime time and time again. Mentioning Lupin III is certainly an example since the US never really got exposed to that series fully before Cowboy Bebop happened.John Cho's face looks like something a racist Golden Age comic book artist would draw come to life.
I agree that Cowboy Bebop is overrated. This is because for some reason (American) normies latched onto it and declared it "greatest ever". But it's basically just a ripoff of Lupin III and Space Adventure Cobra, two anime that are vastly superior. It's criminal that hardly anyone knows about Cobra, as Buchi Terasawa is a genius.
These are the same people that thought Crouching Tiger, Hidden Dragon was so groundbreaking, when actuality those kind of wuxia wire-fu flicks had been a thing since at least the mid 80s.

So that could be a good explanation why it is the show was seen as mediocre over in Japan, though I don't think it helped that it got caught up in the webbing of censorship and had to eventually switch to a satellite channel in order to fully air. It's also quite possible the show was too Western as a celebration of film and the regular audience didn't catch on to it. Guess it's hard to say without having been there with the otakus as it aired.

I'm gonna go out on a limb and say the show probably isn't seen as mediocre in Japan, but channel switching fuckery probably hurt it's chances at reaching an audience.
That happens to a lot of great anime sadly, including my all time fav was a victim of channel switching probably preventing it from finding the audience it should have.

That is very true. It wouldn't surprise me if Japanese viewers thought it was nothing special at all. Stuff like that is nothing new with anime often being popular in the west while not quite making it at home. There's really too many to name. The aforementioned Space Adventure Cobra. Right Stuf tried releasing the TV series here several years ago and it didn't sell well. Those DVD sets are insanely expensive now.It's weird how that works.
Alternatively are there any animes that were big hits in Japan but are obscure outside of Japan?
Sazae-san is also the longest running show in the world, which says something about it's popularity.The top two highest rated anime shows for decades in Japan are Sazae-san and Chibi Maruko-chan
Crayon Shin-chan has the problem in that it's definitely aimed at little kids, but the main character gets naked a lot. We're talking "makes child!Goku seem reserved with high standards of public decency" a lot. Non-detailed five-year-old peen and butt dances aren't just acceptable but hilarious to the youth of Japan, but that shit would never fly in the US if you actually aired it as-is for little kids. Hence why they made a translation very loosely based on the original dialog and aired it on Adult Swim.Doraemon and Crayon Shin-chan are the other two big ones there. They've made attempts bringing these to the West, but as far as I know they weren't successful.
