They've been trying to make him "gender neutral" in more recent games apparently. The Japanese may see it as trying to make the character appearance wise more relatable or whatever but transgender people could perceive as some kind of weird validation of their ideas.

Link has always been pretty androgynous with his tunic and tights and hairless face. More so in recent years. Like Raiden from MGS2, he's deliberately not very manly so women can put their selves in him easier. Trannies probably find him more relatable than overtly masculine heroes who are better at being men than they ever will be.
