If I had to pick, I'd narrow it down to either Stallord from Twilight Princess, Gnashor from Darksiders 2, or Yami from Okami.

Had me at the edge of my seat tbh

Thunder, the cybernetic T Rex from Turok, Dinosaur Hunter.

It’s stuck with me since I first played that game 25 years ago. I’m sure there are plenty more interesting boss fights since, but look at it from the perspective of a 13 year old boy in the mid 90s. A giant dinosaur shooting lasers and rockets while grabbing at you with his giant robot arms was pretty fucking awesome back then.

The Titan Dweevil from pikmin 2.
My favorite from that game was the Waterwraith. It was such a bizarre creature, and whenever he would drop in one of the sub levels and his music would kick in always sent a shiver up young-me's spine. Then when you can finally fight him, watching him run around like a Looney Tunes character when you destroy his rollers was one of the funniest things ever.

The entirety of the Submerged Castle has to be one of the most craziest levels of any game on the Gamecube. It's a place were you can lose a lot of blue pikmin very quickly.

Having a hard time coming up with a boss fight that I actually enjoy but I guess I like the nemesis encounters in RE3 alright, I appreciate how the game gives you loot you wouldn't find otherwise for going through the trouble of running around in circles and pumping all your ammo into him. I also appreciate how he gave brad the tentacle.

The Moon Lord in Terraria.

All that time I put into exploring, crafting, building my character. Grinding to find the parts to make or find the gear you need, then BEATING THAT BITCH MADE NIGGER TO DEATH OVER AND OVER BECAUSE FUCK YOU MOON BITCH I WANT MY FUCKING ZENITH.

Crafting Zenith was pretty great, totally worth fighting him a few dozen times.

PC:

Probably the Corrupted Guardian of the Seal in Everquest 2. A nice test of execution and coordination, with plenty of adrenaline. Bonus fun -- accidentally trigger the hardmode version when comically shorthanded, win anyway. Queen Gwarthlea, from the same era, was also fun if you had a group that had their shit together. (:optimistic:)

Honorable mention -- Severilous, also from EQ2. Not so much the fight itself, but what happens if he wipes a raid -- every time he wins, he takes a 30 minute victory lap flight around the whole zone. Never stopped being funny seeing him boogie through the sky overhead, knowing he just ate some salty n00bs.

Console:

Lu Bu, in any Dynasty Warriors. Chaos difficulty, of course.
