A doujin is simply a comic or something made by amateurs and not printed by a major studio. Some are so good that actual manga publishers actually go to these places to check them out. And yes, a lot of these comics are hentai related or use licensed characters in ways the publisher never wanted. And in some cases it's the same artist who's doing this as a way of telling stories that are not-canon.
